Look at the panel left in the corner. As you can see Itachi is saying:

''Madara.. So you knew about me.''



I think that the 'real truth' will be much different people are hoping or thinking is.

I think tobi manipulated from a distance some of the uchiha clan(itachi/sasuke's dad). He planned it all out. He knew Itachi would let his brother live, and was planning right from the start to use the revenge from Sasuke to stimulate his own powers for the moment what is yet to come.
Any thoughts?

The whole conversation between Itachi and Naruto there was about Itachi's secret mission... he never told Tobi that it was a secret anbu mission to kill the clan. He never told anyone. He just made a deal with Tobi. You stay away from Konoha and we can kill the Uchiha clan together.
But there is still a possibility that there is more to the story than we have been told.

I think it will be revealed that it was Tobi who actually manipulated Danzo and the 3rd to have the uchiha clan killed off. I think it will be told that the uchiha's would be the only ones who would be able to break the moon's eye genjutsu so Tobi/Madara needed them killed off.

you guys should read the theory stating that itachi was about to kill his clan but madara took most of them out before itachi could take care of his parents and bro that's why he ran into the house because he thought sasuke was hurt/killed and that's why he looked out the window to see tobi fleeing and so he wanted to make sure sasuke was strong so he told him to become like him in order to stay safe from tobi which is why he doesn't trust tobi and wanted to amaterasu him xd
