in all honesty MS Sasuke would win out of the two granted SM Naruto would put up a great fight but how the story is everytime Sasuke improves naruto falls behind to jump over top of him, if his SM mode would be enough to take him on he wouldn't need KM. example Naruto started to win the first big battle sasuke unlocked his third tomoe and his level increased, naruto gains SM, Sasuke gains MS, Naruto gets KM, Sasuke gained EMS, now Naruto has BM mode, so guess my guess is Sasuke will gain Rin.
So Based on that theory I would say MS Sasuke would win.

If he prepares clones to gather Senchakra he can only use three for battle purposes, meaning that Sasuke wouldn't even be close to be outlasted. Since Naruto's Senpo: Cho Oodama Rasengan didn't even harm Madara's ribcage, I doubt that a few more could harm Sasuke's Susanoo at stage two or three. And like said before, Susanoo doesn't just protect the user, but rather defends him - for example by using a sword.

That was giant Rasengan. And who said that Madaras Susanoo is more durable than Sasukes? Not to mention that Madara didnt even use full form of Susanoo.

SM Naruto has nothing to counter Amaterasu or Sussano arrow. Sasuke could easily catch Naruto in a genjutsu. Naruto only has a few minutes in Sage mode. Sasuke can simply can cover his Sussano with Enton then Naruto would have no way of touching Sasuke without getting burned.
