Onoki just happens to be able to fly and has an earth affinity. Plus there is always plot no jutsu. If you think about it no one should be able to stop a falling meteor with their back besides Superman.

The size has nothing to do with it. The fact is that Bijuu Dama had the power to counter that of FIVE Bijuu Dama combined. The combined efforts of Naruto (Rasenshuriken), Bee (Bijuu Dama) and Itachi (Susanoo) destroyed Nagato's tech, which was similar to the meteor. All three of those combined equaled MAYBE 2 bijuu dama. Naruto countered 5. By that logic, Bijuu Dama can destroy the meteor.
