No, not really. IC Kakashi won't use Kamui against Kisame straight away, he doesn't have full knowledge. Futhermore, he will try to win the fight without Kamui at first. It all maters on the situation.

From my Personal opinion (Since I'm not fond of either of those characters) Kakashi would have the upper hand simply because he could attack from afar with lightning style attacks, Kisame being water; and win sooner rather then later. But if we look at Kakashi Vs Zabuza (Not comparing Zabuza with Kisame) that fight took several Episodes/Chapters. But my theory for that was Kakashi wanted Team 7 to learn the ropes more then he was interested in defeating Zabuza ASAP.
Since samehada can absorb chakra, ninjutsu will be useless as will be Kakashi's 1000 techs. I doubt Kakashi is anywhere near Gai's level in taijutsu so he can't win based off that.
However, there is one solid chance for him. The sharingan. He can cast genjutsu on Kisame, or if that does'nt work his mangekyuo can go for a kamui. But then again, Kamuui has yet to kill someone so i'm undecided here.

Water clones will confuse kakashi, which one is he teleporting. The hidden mist completely blocks the sharigan view point, who is kakashi's teleporting if he cannot see them. He can swim underwater which evades kamui
Once kisame merges with samahada the fight is decided. This fight is too clear
One absorption of kakashi's chakra means he can't "1 shot kamui" for all those pathetic fanboys. Kisame takes this mid diff due to Kakashi's strategic abilities, summons and wide range of jutsu to counter, but eventually will die of fatigue or a thousand shark jutsu from kisame.

Kakashi can infuse lightning chakra into weapons besides Zabuza's sword, Kimimaro can use Sawarabi no Mai above ground, Jugo can fully transform in his adult state, Lee can use Primary Lotus in the higher levels of the Eight Gates, and KAKASHI CAN KILL OPPONENTS! If he couldn't, why would he say he was going to use it on Kakuzu ? Come on people, use your brains.

His sharigan does give him an advantage in taijutsu and ninjutsu somewhat but that isnt as clear cut. Due to kisame's chakra consuming techniques if kakashi was to copy one alone could drain most of his chakra. Also not every jutsu can kakshi copy. Certain jutsu's require skill even if you have the sharigan. Taijustu, you are wrong. Due to samahada, kisame has an advantage in taijutsu. Not only because it can absorb chakra in close combat, samahada is serves as an offensive and defensive weapon;
Kakashi knews imediatelly about samehada when he met him and Itachi.He mastered suiton jutsu as well,and in addition he has lighting element like Raikiri and raiton kage bunshin that can paralyse Kisame.He can negate Kisame's technique by copying his jutsus but it doesn't worth it since this kind of fight should finish quickly for Kakashi,he doesn't have Kisame's chakra and he know about it.Kakashi will have to exploit Kisame's weakness,he's a good genjutsu user,we can't negligate a 4 accodrding to databook.
Let's see Kisame's genjutsu,i see he has only 2.5,it's even lower than Sakura who is genjutsu type since first chapter,she has 3.Kakashi is able to put Sakura into genjutsu without the sharingan.

If Kisame's best jutsu can,he can't dodge kamui since it's unpredictable and almost instant.even with rinnegan Pein didn't notice anything,same for Deidara ,so Kisame won't be able to dodge since furthermore it's not much visible and apear directly on target.
Kisame's only chance to win is if Kakashi attack like an idiot and let him abosrb his chakra which is impossible for the smartest character who has knowledge about absorbs abilities.

We see Kakashi's style of fighting as "stealth". His kills in the anime are from blind spots. We do not often see him attack head on and sends a bunshin to measure his opponent. We also see him with the kunai alot.*
He has great taijutsu skills,speed and a master strategist. His greatest strenght which I think is also his greatest weakness is that Sharingan on his left eye.
His use of the sharingan just drains out alot in him.
But with it ,he perfected the Chidori, has the visual insight of the uchiha clan's sharingan and developed Kamui.
So far in the manga, we see Kakashi using Kamui as a defensive arsenal. Sending the explosion from Deidaras jutsu, the nail Pain thru at him,and the arrows from Sasuke's Susanoo with one exeption him using it on Deidara as an offense early in the shippuden manga.
I'm a huge Kakashi fan.In fact, his my favorite character in the manga.
But I have to say I dont see Kakashi beating Kisame one on one.
He is more of a team player. He disects his opponent's weaknesses and uses the distraction his teammates provide to capitalize his death blows.
Im glad that Kishi has been giving him attention lately in the manga as support for Naruto vs. Tobi. But still fighting as a team with Guy Sensei.
But hey! Im sure he is enjoying that " ink time" from Kishi.:shrug:
