Itachi was playing with Sasuke at that time. It was part of his game. If he were serious, Sasuke would have be killed in less than 5seconds..
And now we've seen that Sasuke got saved 2times by Itachi against Kabuto. Sasuke is too hasty when he fights, and Itachi can take advantage of this.

Even in Susanoos attacks, Itachi has the best chance. Even if he gets touch by Amaterasu he can survive, but what will Sasuke do if he get caught by totsuka?
What will he do if Itachi uses Koto amatsukami? Izanami, what he didn't even know about.. Itachi has much more experience in MS technics eventhough Sasuke has much power, and he is much more intelligent.

- Itachi may have used a weak tsukiyomi on purpose at that time. There is clearly a great difference in the power of his tsukiyomi between what he did against Kakashi in part1, and the one he used against Sasuke, which i found really weak(what did he did really? he was only there standing in this genjutsu and passing time). So maybe he did a weak Tsukiyomi on purpose.

- Don't forget the reason why Sasuke got through it, is because he had Oros curse seal. Now he doesn't have that, so we don't even know if Sasuke can deal against it.

- Amaterasu also, i think he did it on purpose because when you see this action here:

He close his eyes on purpose to avoid to kill Sasuke at this time. I think that was just to advice Sasuke so that he could counter the second Amaterasu with Oros kawarimi no jutsu.

- You didn't tell me what Sasuke can do against Koto Amatsukami.

- For Izanami it shows at least that he has another jutsu that could possibly help him to win Sasuke.

Look my pic and you will see Itachi intentionally closing his eyes not to hurt Sasuke. Just this pic shows that for the second Amaterasu he knew already Sasuke could counter that. And it's obvious cuz he don't want to kill his brother. And that also means that Itachi has seen that for the first Amaterasu, if he had continue, Sasuke would have die. He close his eye intentionaly in order to prevent Sasuke so that he could use Kawarimi the time to be touch by his second Amaterasu.
He did that on purpose.

The above image proves that Itachi could also control his Amaterasu. Who said Itachi couldn't extinguish the flames? I'll print that image on cardboard and slap it on their face. haha

Hence,

Amaterasu: Itachi = Sasuke
Tsukuyomi: Itachi > Sasuke
Susanoo: Itachi > Sasuke
Stamina: Itachi < Sasuke
Intelligence: Itachi > Sasuke
Taijutsu : Itachi = Sasuke (though I think that Itachi is faster )
