This conversation was very vague. We don't know exactly what was being talked about. Nothing specific was said. Danzou merely said something like, so he told you. These two may not even be talking about he same thing. I have to go back and read this. But I got the impression Danzou thought Itachi told Sasuke the story.
True Itachi did not deny it, but he did not confirm it. He told Naruto to essentially not talk about it.
As for the conversation between Itachi and Sasuke. Itachi was only explaining to Sasuke why he was left alive nothing else.
While these are good points to bring up, none of them add up to concrete proof that Tobi's story is true. We still don't know what the Uchiha clan was up to when the nine tails attacked Konoha. Did they all support the destruction of Konoha? Or not? There are too many questions for me to conclude that Tobi is telling the truth. Add in Tobi's lack of credibility and you get more than enough doubt for me.
Not to mention he's been in the background for at least 50 years - even controlling the Mizukage at one point as well.
That leaves a very big "WHAT HAS HE BEEN DOING ALL OF THIS TIME?" sized hole.
And why was Itachi the only one to cotton on as well - at least to be mentioned?
He told Sasuke how everything he did was for his clan - but in the end he left them. And when their executioner apparently asked him to assist him in carrying out the dirty work he didn't grass Itachi up to them and return to them a hero - quoting some "I knew this would happen, so I watched over you from the shadows" nonsense, he just joins in.
Sasuke also heard Tobi/Madara/Masked man implied involvement straight from the fox's mouth as well.
(Although considering the number of questions throughout the story that Sasuke never even asked, maybe the only brain power he actually has are devoted solely to battle smarts.)
Not to mention, how many things that have happened in the series on screen, off screen, and to be learned in the future that may actually be his direct doing. Like all supposed woes of the whole Uchiha clan. If all the described discrimination occurred after the fox attack then it is directly his fault. Not to say that they couldn't have come up with other ways that didn't involve kicking off ninja world war 4 to deal with the problems they face. But then again maybe he cemented that resolution that they had no other choice. Because from my perspective their actions were nothing but suicidal.
Konoha is like the military might of the Fire country, Konoha being crippled by a coup means the Fire country's enemies carving her up.
