He can't. Tobi wins this. His Jikukan Ninjutsu combined with his knowledge about the Rinnegan gives him too many tactical opportunities in this battle. He's untouchable for Nagato.

Nagato is virtually god-like in terms of jutsu and power. But he doesnt seem too intelligent in battle, so I give this to the genius (he's the baddie, but still bloody intelligent), Tobi.
