I'm calling BS. Sorry.

But just because Jiraiya wanted to teach Naruto how to counter Genjutsu, doesn't mean Naruto learnt to do this. In fact, he didn't. He gets caught all the time.
Yeah his skills are boosted but his Genjutsu skills suck so bad that even with a boost, he's gonna get caught.

naruto was never able to even break itachi's finger genjutsu (which is not itachi's best genjutsu)..
sage mode can prevent him from getting into genjutsu if only he has maa and paa on his body attatched (still theres doubt when considering itacho's tsukoyomi)
whenever naruto is fighting with itachi remember the game is over within seconds with itachi winning it.... because naruto is clumsy at genjutsu

Also, Naruto only needs to be caught by Tsukuyomi to get killed. 24 hrs in Tsuku is one second in the real world. Which means, Ma n Pa would need to be fast as f**k to get there in time to help.
