First we dont really know if yagura had complete control over the 3tails. To break genjustu it has to be complete control over the tailed beast. Next, Killer B was aware of the genjutsu placed on him while it is unknown if Yagura was aware of genjutsu having been placed on him.
Other people also said Shisui's technique was being used which I thought in the first place. :shrug:
I don't follow the series too closely, so correct me if I'm wrong. . But isn't the idea that the tailed beast will disrupt the chakra flow if the jinchuuriki is caught in a genjutsu? (which breaks it)
. .if so then they could still be controlled by techniques like Kotoamatsukami, as " It is regarded as a genjutsu of the highest class, due to the victim being entirely unaware that they are being manipulated." (You must be registered for see links)
But remember Ao was the one who first predicted Yagura was under control.Ao is the same one who knew Danzo was controlling that samurai guy and he instantly knew it was Shisui's eye.He didn't sense Shisui's chakra when Yagura was being controlled.Danzo stated Yagura was a perfect jinchuuriki and Danzo has a good amount of knowledge and had no reason to lie,also it would be hard to become a kage if the villagers don't trust that you can control the beast inside you.
No-one wanted him to be kage except the elders.....

So I think it's safe to say kotomatsukami was being used, because it is the only logical explanation. Oh, and regarding Ao, that Byakugan was not originally his and so it's possible he may not know all the secrets of how that dojutsu actually works.
but the thing is Tobi never had Shisui's eye so unless he has a Kotoamatsukami of his own it had to be a different jutsu of equal or greater power.
Oh yes and before I forget, importantly, remember zetsu's ability to copy people's chakra? I think this may've thrown Ao off track by covering up Shisui's chakra (in the eye) with another chakra, almost like a scent. This would allow Tobi to be undetectable if he was using Shisui's eye.
But he can't change someone else chakra so if Tobi was using Shisui's eye on Yagura it would still be Shisui's chakra the only thing Zetsu would do would make more of that same chakra making it more detectable.
Btw this should have been in my previous reply it couldn't have been Kotoamatsukami because somewhere in the manga around the time when Zetsu was copying peoples chakra a sensor was thinking of possible theories as to what was going on.He was wondering if i could have been a genjutsu that was placed on the people.He said the only ninja which can use a genjutsu out of sensor range was Itachi.So Shisui is out of the question because Ao would of detected his chakra if he couldn't stay out of sensor range and remember Ao is a very elite sensor.
Which means that Tobi just has a superb genjutsu of his own which has amazing reach and can control perfect jinchuuriki.
Its more the fact Kishi decided to make someone say it, then who actually said it. While the statement may still be false, its still of interest.Who cares what the Fifth Mizukage concluded she probably has no idea about Kotoamatsukami anyway
i know right yagura was a perfect jinchuuriki and genjustsu wasnt suposed to work but how come tobi didn't capture 3 tails and it went loose
He may've been referring to nnja's who were still alive when he was taking about genjutsu out of sensor range. SO he may've ruled out (mistakingly) Shisui because he believed Shisui to be dead and didn't assume that his eye could still be in use.
Referring back to Zetsu I believe he can create chakra copies of people he has touched so it could've been anyone's chakra he could've used to mask Shisui. It didn't necessarily copy and intensify Shisui's chakra as you put it.
