There is not one perfect ninja(apart from sage of 6 paths).List the faults of great ninja.The ones i thought of are:

Itachi-Stamina
Nagato-Mobility
Kakashi-Low chakra

Nagato: mobility
Itachi: Illness and Stamina
Kakashi: Chakra reserve
Naruto: IQ
Hiruzen : age and emotion
Danzo : age and overconfidence
Tobi : overconfidence
Gai : IQ
Chiyo: age
Hanzo: his poison sack
Minato : emotions
Bee: IQ
Deidara : lightning
Kakuzu: overconfident
Sasori: overconfident and Hearth
Sasuke: emotion
A: temper
Oonoki: age and greed
Shikamaru: power
Kankouro: close range
Tsunade: temper
J-man: Genjustu
Zabuza: emotions
Chojuro: lack of confidence
Suigetsu: lightning
Konan: oil and fire based techs
Hidan: Speed and getting incapacitated
Orochimaru:weak at the end of his cycle
Gaara: emotions, water, oil
Sakura: Low chakra, low tech pool, no emotion control, overconfidence sometimes it's lack of confidence too, kinda selfish ._.

Madara- Overconfidence and arrogant.
Naruto- Sometime overconfident and arrogant, and needs intelligence.
Haku-No self confidence.
Jiraya-Genjutsu
Hiruzen-Oldness
Sai-Only ink?
Sakura-No self confidence, too emo.

It ain't always enough... i did think of Hachibi, that's why i didn't place Genjutsu as for IQ, recall when Samehada stole his chakra on turtle island? pretty stupid hey? Did Hachibi stopped it ? no, Hachibi can't cover him all time
