If you read the manga, he said his Eternal Mangekyo Sharingan evolved into the Rinnegan shortly before he died.

What? When was this ever stated?

- The identity of Tobi is supposed to be a mystery, hence the mask.

- It has something to do with Madara and Tobi's plan. As far as I can tell; before Madara died, he entrusted Tobi with the job of implanting the rinnegan or sharingan (which would react to Senjuu-Uzumaki blood and naturally turn into a rinnegan) into Nagato who was a descent of the Uzumaki clan.So when the right time came Tobi could use Nagato's Rinne Tensei to revive Madara.

That said, it's also obvious that Madara was still alive but possibly on the brink of death during or before the 3rd Ninja War, considering he mentioned Nagato by his name which means he knew exactly which Senjuu-Uzumaki was getting the rinnegan.

- To find Kabuto and probably use a genjutsu to make him perform the necessary seals to end the Edo Tensei. Oh, and he may or may not beat him to an inch of his life before performing said genjutsu. I'm rooting for the first option.

- Sasuke is probably a victim of PNJ right now. Just like when he was heading to destroy Konoha but surprise surprise(!) Nagato beat him to it. I guess he'll be cut off till the final battle which will most probably be Naruto vs Sasuke, even if he makes a brief appearence or a dramatic reunion with Itachi or Naruto which will turn him into an even worse kind of a maniac.
Meh, but, who knows? None other than Kishi I guess.

- Poor old Yamato is being held captive by Tobi and is being used as a battery for the Zetsu's because he has Hashirama's DNA, thanks to that sicko Orochimaru.

- He stated it himself; he got it after his battle with Hashirama at the Valley of the End. He was bragging about something like ''losing a battle to win the war''.
