1st of all Nagato was CONTROLLED BY KABUTO, and was aiming first at Bee and Naruto..... WHICH WERE TOTALLY ABOUT TO GET DESTROYED..... Itachi was not included on Kabuto's plans so he didn't worried about him.
KABUTO TOTALLY IGNORED ITACHI'S EXISTANCE IN THE BATTLEFIELD
2nd While Naruto and Bee were on the borderline of life and dead, all the nagato summon's eyes and nagato were concetrated on bee and Naruto, Itachi took that advantage of the distraction and blinded Nagato's summons
ONCE AGAIN KABUTO TOTALLY IGNORED ITACHI, AND GAVE THEIR TEAM THE SIGHT ADVANTAGE.
3rd if Itachi wanted, then why he didn't use his almighty amount of genjutsu? So as ShinobiX says, I ONLY STATE WHAT IS IN THE MANGA, so there are two choices:
KISHI DIDN'T WANTED TO INCLUDE GENJUTSU (which seems ridiculous in my opinion) or
Nagato full powered eyes were resistant to visual genjutsu (which is a theory and might be mistaken)
4th If Itachi could use totsuka before Nagato used Chibaku Tensei, then why he didn't do it?
5th Itachi can throw many Yasaka Magatama to destroy the sphere??
Itachi said "LET'S ALL HIT IT AT ONCE" Saying that it would take the combined power shooted and impacting together.
There is a difference between:
the impact of a normal gun (30 shots) and a bazzoka (1shot)
goku making 10 kame-hame-ha's and a Spirit Bomb (1 shot)
The point is that, the combined amount of power was able to destroy chibaku tensei, not their attacks separated...... If you don't believe me? Then see how Kyuubi 6 tailed shooted LIKE 30+ BLASTS AT CHIBAKU TENSEI AND IT DIDN'T EVEN CRACK.
6th Nagato could fly in the same way Deva Path could, Nagato was not immobile, So he could have dodged the totsuka blade, but the dust was the distraction here.
ITACHI TOOK ADVANTAGE OF THIS DISTRACTION and no idea why kishi didn't put Nagato to fly around. anyways.
during the pre-fight Itachi amaterasued Nagato, but Nagato himself didn't wanted to fight, It was not until KABUTO TOOK CONTROL OF NAGATO that Nagato used shinra tensei to get rid of amaterasu. He could have done it earlier to don't get consumed. The same happened at the end when Nagato regained his senses, he most likely let himself get sealed, since totsuka is a spirit blade materialized through chakra, and could have been absorbed.
Itachi was simply an oportunist during the whole fight:
1st when he saw Nagato and summons focused on Bee and Naruto he went ahead and blinded, attacked them.
2nd when they were in way to be doomed via. chibaku tensei, Itachi took advantage of the firepower that was beside him (Naruto and Bee) to destroy chibaku tensei.
3rd while they were covered in the dust, Nagato was distracted and was open for a direct hit.
if you see the manga again, you will notice that Itachi NEVER TOOK HEAD TO HEAD ACTION AGAISN'T NAGATO. HE WAS ONLY A OPORTUNIST AT CERTAIN KEY MOMENTS. EVEN AT THE END HE DIDN'T DIRECTLY ATTACK HIM, BUT CHEAP SHOOTED NAGATO.
IN RESUME: Kabuto lack of attention, Itachi's oportunism and the firepower of bee and naruto is what lead Nagato to his dead.
