May I counter some theories predicted here?
First of all, I doubt that Madara has been revived into Yamato's body as he is used on the lotus flower with the gedo mazo to strengthen the Zetsu clones used by Tobi in the war.
However, it is very possible that Kabuto has used the Zetsu clone to strengthen the senju power Madara has been showing, though I don't think that it is where the power initially, as Madara himself said he gained Hashirama's power during the fight against him. It would be a nice reason for him to ask for a clone obviously as it would strengthen his best card. It is a nice theory though that the mix of senju cells in addition to EMS would bring the possibility to awaken the Rinnegan. This would also ensure that Sasuke will never get a hand on it (phew...).
It seems to be clear now that Tobi has been a part of Madara's plan or vice versa from the beginning and it shows that Tobi CANNOT BE OBITO (random theory imo, he is dead and he was a good character), plus the fact that he was a kid when tobi used the demon fox against Konoha Seventeen years prior to the war.
My guess is that he either is Izuna or some other character unshown in the manga. If you go back to the discussion between tobi and sasuke about the past of the uchiha clan you can see him gripping his hand tighter when he says that Izuna lent his eyes to his brother, maybe accounting to some possible frustration about it, but which has to remain secret. It would also explain his need to collect eyes.
My opinion is that every theory is interesting but some are just plain impossible, try to recall past events when you say something
