What sort of Dojutso is it that Pain makes when he does that to someone. He also did it to Kakashi

well i think naruto sees and feels how strong is pein's chakara when its flowing inside him. cause if it was a genjutsu naruto had to be in a ilusion.

well madara said you need both rennigan and ems,which he has but it hasent come out in the manga when he sees what it says

Im not sure the rinnegan could see in the uchiha secret room cuz i dont think the rinnegan is part of the uchiha clan but i may be wrong so the MS would prob see more

in one of the latest episodes where madara tells the five kages about his plan he says you need renniegan ms and ems in order too see the secret tableth or secret writing.well he goes after the renninegan but he has to defeat konan first

And what pains does there is disrupt your chakra for a moment (a sort of genjutsu: disrupting chakra flow), but it doesn't get you in an illusion.
Because those black things are chakra receivers, when you get hit by it, the chakra of Pain flows in ya and your own chakra flow gets disrupted.
