Koji said that he thought Naruto defeated Momoshiki and acquired the karma seal. I think that Kara wants that seal also. Since Momoshiki is no longer a target and they thought it was Naruto who defeated him they probably have some kind of plan to off him.

No question, Jigen is clearly interested in power so he's not going to leave the strongest person alone unless it's himself.

They thought he had the seal which would have made him about as tough as Momoshiki. It would have been easier to wait until they completed whatever they're trying to do with Kawaki.
