Kakashi could notice Kaguya's slight head turns from however far away(I'm using the giant rock to assume that the distance is at least beyond what the normal person could discern so easily).

If Im correct it was stated he has better smell sense, and better intellect and better physical skills than Rock Lee. I think it implies his senses far surpass secret abilities which are inherited through prestige like Nara IQ and, Inuzuka smell, gates-oriented taijutsu etc cera. So why not better "perceptive but not penetrative ability" than Byakugan?

That statement was made by Naruto in early shippuden. Kakashi himself admits inferiority to Kiba's smell in that Sasuke vs Deidara arc or so iirc. That underlined though :lol

Kakashi didn’t have Sharingan in that scan. And having it wouldn’t really increase his perceptive ability either in all honesty.
