Mitsuki not being allowed to use Sage Mode is stupid

I mean really Mitsuki not being allowed to use Sage Mode seem stupid to be honest, if it is a ability he has he should be allowed to use it. People feared the Kyubi yet no one had any problem in Naruto using the Kyubi chakra against Neji.

Why wouldn’t Mitsuki be allowed to remain in Konoha if anyone finds out about his Sage Mode?

Probably because they Wouldn't want a low kage tier child of Orochimaru running around unsupervised in their village. He is a villain after all and as such is not trusted. So A potential spy of his with such power embedded into their village is definitely a turn off for them.

Because SM is considered beastly in Konoha and in the entire Ninja World. Have You forgotten the fact The Curse Mark was considered Demonic in Part-1 before the revelation that Curse Mark is SM? Moreover Mitsuki's Version look's a Kyuubi Chakra Mode which make's his one even more feared.

It would draw attention to Orochimaru if they see he was able to give his offspring the innate power of such a powerful sage mode

I doubt Naruto would kick Mitsuki out over that though

but also maybe it’s because the other villages are watching and would suspect Konoha in general

Low kage tier? No way. I can't imagine season 1 kage gaara having ANY trouble with Mitsuki. He would be jonin level at best.

Sasuke wasn't even kage level and he had curse mark part 2.

orochimaru/kabuto still count as criminal in offical view . keep them alive in underground research base = konoha top secret . not even gaara and sand village know about it (they think orochimaru death or get killed by naruto/sasuke) .

Because they would then be suspicious of Oro and his intentions putting Mitsuki in Konoha and send him back.
