C.O.A.T comes with the mode Rikudou activated.. Naruto only has it when he's in the mode, not his base.. Every time something like that happens, he's in a base state not any of his modes..

He's never been portrayed as a smart ninja or genjutsu immune but with the mode activated, he understands what he's doing but he doesn't have the proper vocabulary of what it is he's understanding..

He was going to explain what he did to Kakashi's eye but couldn't find the words to explain it an was cut off before he had the chance..
He has C.O.A.T if he's in RSM but I don't think it applies in his base state..

first off he didnt know that it genjutsu and instead just it happen and it was PLOT that kept him from breaking it otherwise kurama or naruto himself would broke it

Since when was understanding something the same as explaining something? Naruto obviously knew what he did however he just couldn't explain it.

OT: Naruto never activated RSM whilst trapped in the genjutsu, infact he didn't even attempt to breakout. A perfect example of Naruto utilizing his ability of universal comprehension after vote was during gaiden. Naruto immediately analyzed and perceived shin uchiha's space time jutsu with no prior knowledge of the technique.
