Gentle Fist can close off Seals as shown by both Neji and Himawari, as long as the user is strong enough. Even if that were to be excluded, who's to say Gentle Fist can't damage at a faster rate than Byakugo can heal?

The chakra inside their is the external force that can reopen them, as it's been stated in the DB: such an enormous amount of chakra, that it is beyond any shinobi to mould it but that's if they get hit.

First off Shin didn't low diff her in the filler, their taijutsu or cqc match was a draw. Secondly Sakura wasn't using the full capabilities of her CES, the impact of her CES punch is dependent on the amount of chakra she channels into fist. If Sakura would've used the same amount of chakra as she did in instances like when she punched a metro sized whole in the ground after awakening her seal during the climax of the war, the cave would've fell in on them.
