Danzo was right.
Uchiha were too dangerous. You can't compare our real world and Naruto's world.
In Naruto , Uchiha are a family biologically programed to hate. And Uchiha have naturally luft of power.
They were potentially too dangerous for Konoha's stability. It was like a familiy with a special gene which can transform them in Serial Killer , you would be agree to take measurments in order to protect the society against their potential dangerousness. Tobirama wasn't an racist , he was just pragmatic.
This problem dates since Indra , Indra the father of All Uchiha was hateful and jealous. His descendent have repeated the same behavior.
Tobirama was right , Uchiha clan can produce new Madara. Because Indra has reincarnations generation after generation. As new Indra we have Madara and Sasuke. Sasuke was the new Madara of the modern time , and he could destroy the village and threaten the world.
Sadly, when they wanted provoke a coup d'etat , the only solution was to destroy them fully.
Shisui's solution wasn't good because if he used Koto Amatsukami , it's solve the problem only temporarily but in a next generation the problem can resurface with a new Uchiha leader.
And imagine if an Uchiha discover Shisui's manipulation ? It would be certainly the civil war.
So yes , sadly Danzo was right.
Itachi has accepted to massacre his clan , Itachi was the smartest character in Naruto , during his childhood he had same wisdom than a Hokage.
Itachi had understood that his clan threatened Konoha and that the only solution was to massacre them fully.
The Root was necessary for Konoha , because when you lead a country , you must be able to take antipatethic decisions for the sake of your country.
Hiruzen as Hokage couldn't assume these missions , the Root could.
