I don't think that Kaguya is that dumb. In fact BZ was giving her suggestions on strategy and even he didn't suggest her casting IT even though he was there when Sasuke shielded team 7 withing his Susanoo from IT.

It's all plot. If she was in comic I guarantee you she would use IT on Naruto and it's the end of Naruto and Whole world. The next time and you will see the verse get revive by new writer with new story so as the comic known for.
