The clone academy jutsu is a genjutsu technique, hence why Naruto couldn't do it. The Shadow Clone jutsu is not a genjutsu, it's a kinjutsu that requires a lot of chakra. Naruto had poor control, hence why he created an insane amount of shadow clones because he pumped far too much chakra into it.

It's created with ninjutsu tho. You need yin release to utilize a Genjutsu correctly, which not everyone had in the Academy I'm sure

Genjutsu can't be seen by everyone, clones can, its a hologram not a mental projection brought about by chakra control
