She feared warriors of her clan that have many fruits in their pockets.
Remember that Kaguya is a princess, that is implying that she has a king, that king should have a lot of fruits in his bag if he is the head of an army of harvest men that collect fruits from every shinjuu he planted, he should be immortal and he may have been harvesting fruits for thousands and thousands years...

The manga called her princess Kaguya.

I agree that the threat is from the Ootsutsuki clan, but not the whole Ootsutsuki clan, their harvest men are somewhat weak (defeated by an academy student and a simple rasengan).
That' s why I think there are tsutsuki warriors way stronger than Kaguya, and a tsutsukiking way stronger than his warriors.

Orochimaru studied Kimmimaro Kaguya, a possible descendant of Kaguya.
The sound 4 cursed seals looks very similar to Momoshiki's transformation after eating Kinshiki.
Orochimaru knew that Putting Hashi cells into Madara would make the rinnegan appear...
Orochimaru knows a lot about the Ootsutsuki and he doesn' t care about the juubi although it should be interesting for him, that make me think that he knows about something way stronger than the earth fruit, he may know about the existence of the Ootsutsuki leader.

It makes sense if Momo and Kin are underlings to a far more power Ootsutsuki King who has his own army. Kaguya has no reason to fear weaklings like those two (relatively speaking). I have been saying this for a while now.

There were lots of signs that a Ootsutsuki king exists.And now it' s almost confirmed.The fact that Momo says that Kaguya must have disobeyed, means that someone gave her orders, and that guy is the same guy that gave Momo orders, and that means that both Kaguya, Momo and Kinshiki are just harvest men for the Ootsutsuki clan.
I feel happy to see that the fanfic I posted here years ago is almost revealed true.

If Kaguya is a princess, her father/mother is a king/queen.
Kings and queens often rule people, they are often leaders of their organisation.
This theory is quite probable.
