My idea is that, somehow, an Uchiha's personality and deepest desires are reflected somewhat in their mangekyo's abilities.
So Obito became disillusioned with the world after losing Rin, and declared that he no longer wanted to be part of this reality. His Kamui ability is a reflection of that as most people that encounter Obito are dumbfounded by his abilities and almost see him as a ghost-like figure. (he can be seen, but is not part of this dimension) His deep belief that the world he's living in is not the "real" world is apparent in the abilities of Kamui, that make him look like he is not of this world.
Shisui wanted to change the Uchiha clan's future without war or bloodshed. Kotoamatsukami is an ability that can affect those without them even noticing and can influence their thoughts and actions without any direct involvement from the jutsu caster (beside actually casting the jutsu) Koto is a perfect jutsu for someone wanting to do what Shisui wants.
Itachi wanted to cast away the clan's connections to the past and start anew. Amaterasu is probably the best example of the idea that I have that personality can affect Mangekyo abilities, or at least that Kishi had their personalities in mind when creating these abilities.
His Tsukuyomi is tailored toward his desire to protect Sasuke from the past. Itachi can change the landscape of his genjutsu world instantly and can alter time to a significant degree stemming from his desire to keep Sasuke in blissful ignorance. (He went so far as to use Koto against his own brother to change Sasuke, another connection between his personality and Tsukuyomi itself.)
Sasuke's amaterasu is similar to Itachi's in that both wanted to destroy the old system, and what better way to do that than with the black flames of amaterasu.
The key difference between Sauce and Itachi is that Sasuke wanted to control the destruction and form a new world where he was in control. That mindset plays into the creation of his Kagutsuchi ability to control the flames of Amaterasu. He wanted to destroy, but also rebuild a new world in his image.
