Sasuke used chidori on himself because he saw the nano-sized bombs, meaning he can see on a cellular level. If he couldn't see it and it was merely for a reader's convenience, he would have died in that fight.

Read the scan, he literally saw the bombs. When he was trying to escape them, he was too far away to actually see them up close so he simply recognized them as chakra and escaped.

When they were inhaled, he was close enough to actually see them in his body. Had he been seeing chakra he wouldn't have known the difference between the bombs and his own chakra, hence why he would have died. It's why Obito assumed that the Aburame's bugs were chakra but upon taking a closer and detailed look he realized what they really were; Venomous beetles.

Well with Byakugan it has X-ray vision and it has telescopic vision, able to zoom into things hundreds of meters away so it probably can turn that telescopic vision into microscopic vision in reverse. Kishi is simple with these things.

Byakugan can see chakra points that are said to be extremely small so it helps.

To me it seemed like Tobi couldn't see Torune's insects so he misidentified the jutsu but when he sees Fu get healed he used his previous knowledge on the abarume clan to correctly classify the jutsu. Also Sasuke could've seen Deidara's foreign chakra in him, and assumed Dediara used C4 based on how the exact same bomb he saw earlier appeared again.

Even so, sharingan can change the view to see thing's. Sasuke had to look closer and clearer to see what got into his body, even by saying he saw the chakra , he had to make sure whats going on . That's where he uses sharingan to see trhough the skin - more like focusing. Same as when focusing to see chakra level or stuff like that.

And he knew he had to use Chidori to neutralize mini-bombs
