Kabuto's usage of chakra scalpel is better than Hinata's usage of the Gentle Fist.

I'm not sure which is better in general though

I think I would rather use the scalpel.

With the Gentle Fist, if you **** it up or get deflected it isn't as effective. The Chakra Scalpel can be just as precise when used correctly, but is also just as deadly when thrown around wildly.

-EDIT- Although, the Chakra Scalpel is also most difficult to use, requiring more skill, so that's a bit of a detriment.

Chakra scalpels are hard to use in combat, so gentle fist. But as a weapon it is arguable more dangerous, because the user can kill with only one touch, unlike the gentle fist.

That's what I think too. You can use it to either slice your opponent physically or damage him "internally". Kabuto even said with enough prep he can create a scalpel strong enough to reach the heart. That's pretty much a one shot.
The scalpel seems more generally usable

Gentle Fist as a whole taijutsu style vs chakra scalpel, a particular medical ninjutsu.
Chakra scalpel is undoubtedly deadly and share some effects with the Gentle fist. It relies on chakra control which Jyuuken can disrupt. Versatile-wise, gentle fist wins. In combat, chakra scalpel needs great precision and is highly unusually used.

It not only does organ damage and potential one shots it also attacks the chakra networks and shuts down the persons ability to use Chakra or any ninja art apart from taijutsu.

Chakra Scalpel couldn't even get past tsunades boobs.

Nah. It doesn't require great precision. Precision just allows for a greater range of attack.

Chakra Scapel wins in my opinion especially when you can cut your opponents nerves is underrated as hell compared to stopping ones chakra flow

Stopping ones chakra flow isn't the only effect of Gentle fist. It also injures organs, although not in the same fashion chakra scalpel does.

I didn't say it didn't require chakra control. I said it doesn't require precision, meaning attack precision. Once you can use it, you could close your eyes and throw it around wildly and still murder someone, whereas if the Gentle Fist misses, its damage is likely do be greatly reduced. Though even the Gentle Fist can cause internal damage without striking their mark.

The damage wasn't fatal nor irreversible. Hinata was a weak ass kid, of course she collapsed.
