I'm not sure what you're getting at, yes Hagoromo used chakra to create ninshuu but Indra utilized the chakra instead to create ninjutsu

The Otsutsuki existed while the Senju and Hyuga did. I would imagine the clan dissipated after time and all that was left was the Hyuga clan.
