what im getting at is that madara shouldnt have been able to have his orginal dojutsu including
the rinnegan as an edo since he sealed right eye.

Well Kabuto stated that he did some reconstucting of Madz edo body.. & I also thought it was stated that once the Uchiha brain has unlock those special chakras they wouldn't need their eye to activate those chakras again.. (I'm not sure about the latter)
If your looking for a plot hole though!.. Show me scans of Madara putting Nagato an his family under genjutsu an given Nagato the Rinnegan.. Not just scans of him saying he did so but actual scans of him doing it..
Kishi left that major part of the plot out to make Nagato a weak character for his Madara plot..

Tobirama found that the special chakra that make Uchiha powerfull comes from their brain, it affects the optical nerves creating the sharingan and its evolutions.

For Kakashi, he didn' t really awaken Susano'o by himself, it isn' t the same situation.He may be able to use Susano'o now but it isn' t a fact and it is highly implied that he can't.It can be understandable that he can' t because the special chakra that made his optical nerve evolve to sharingan didn' t come from himself, he received it and now that he used it, he can' t produce anymore special chakra.
