Thinking of throwing this in my fanfic, who wins?

If mindsets are still on, Pain would never use CT on his own village. But in any case, Pain would be dead before he can use it.

Kabuto's speed and reflexes make him untouchable against any of Pain's Taijutsu and Asura Path's projectiles, whose explosives aren't strong enough to harm someone so durable as DSM Kabuto. And even if they are, oral rebirth counters.
Manda II and other giant snakes take care of Animal Path.
Really the only problem is Deva Path's abilities + the chakra rods but, again, Kabuto's reflexes are too quick to be pinned down by Pain even if he's pulled in with Bansho Tennin

Sound Genjutsu ends it, Muki Tensei using jagged metal ends it, Hakugeki + Chakra Scalpels end it. Should be ezpz

all these jutsus you mentioned are useless against shinra tensei. I wasn't even going for CT. I forgot about sound genjutsu though. If pain can't cancel it with rinnegan then he should lose. And no if kabuto is pulled using BT, he can't react because it will make kabuto levitate and KCM naruto could barely use a chakra arm. Kabuto will have no ground under his feet so he can't move, not that ground would matter since force of BT is too much to resist. SM naruto couldn't even make rasengan which requires no seals. I wonder if kabuto has any jutsu which requires no seals. Because he won't be able to form hand signs once pulled in. And if pulled in, chakra rods end him. And i know kabuto would win in a hand to hand combat but so could SM naruto.

Regarding ST, the other Pains will get caught in that crossfire and leave them vulnerable. Not only, but Pain would have to know how Hakugeki works to think to use ST. Itachi and Sasuke may be able to counter it with susano'o projectiles but they didn't think of that. If Hakugeki catches Itachi off guard, it may be safe to think it'll catch Pain off guard.

It's not BT itself that Kabuto counters, it's what comes immediately afterward. If they drag Kabuto toward them with the intent of using Chakra Rods, he can dodge as soon as BT wears off. Or, if they try to pin him while he's caught in BT, he'll sense it coming and liquefy his body, having the rods go through him. Kabuto doesn't need to focus much for that since he modified his body for that Jutsu. Hell it may not even be a Jutsu, just something he can do on a whim like gathering Senjutsu, sensing Chakra, or covering his eyes with those snake eye lids.

You're right, I forgot about focused ST. Thought it could only be used as a repulsive orb. But Hakugeki would still blind and deafen Pain, and it'd work even better given their location. And Nagato hears through Pain, so it's possible he'd be effected by the sound instead of Pain themselves. He'd have to break his connection to Pain to stop the sound unless he can take it.

It's not that he can counter *any* Jutsu (but he can counter many) it's that he can counter physical attacks, especially Taijutsu, which is essentially the classification of the Chakra Rods. The rods would simply move through him, they would not stick in him where they can continuously disrupt Chakra. And like I said, it may not even be a Jutsu.
Another part of this I forgot is what they know. OP said nothing about intel so if it's just going on what they know in the manga, Kabuto can plan a way around Pain's abilities seeing how he's familiar with them through Edo Nagato. Pain Nagato knows nothing of Kabuto's abilities.
