shouldn't Madara have had a huge advantage aganist hashirama and his wood style with his fire jutsu which was said to be the strongest of the uchiha?

well yes but hashirama is a chakra monster. Dude has as much chakra as kyubi. Nothing stops him from creating more wood and wood doesn't burn instantly so burning wood could actually be dangerous to madara himself.

Fire is weak against water, strong against Wind.

It's not naturally strong against wood because you say so. It's just a baseless assumption
