It seems like their universe operates differently on a atomic level. Water in real life is Oxygen+2 Hydrogen in which Oxygen and Hydrogen are the elements. But in the shinobi universe water is an element itself, element meaning the most basic unit of something.

But then you have Earth, in which there is a whole variety of different kinds of Earth, so what particular kind of earth is "earth element" when applying chakra nature to your chakra? Is it Granite? Sulpher? Carbon?

These are the questions which must be answered.
