Androids!

With the clear advancement in technology and science from Shippuden to Boruto, I think androids would be a perfect threat to Boruto and his generation, along with the Five Great Nations.

Straight up like DBZ's androids. Absorb chakra/ninjutsu (instead of ki), good for infiltration because they look exactly like humans, etc.

Plus, being that Boruto is catered towards a younger audience, the studio wouldn't have to worry about censoring bloodshed. Destroying androids is clean and PG.

Well, the time of ninjas killing ninjas should definitely be gone forever, or else all of Naruto's speeches about bringing peace to the Ninja world would have been for nothing.
Now, the only threats should come from independent entities or like people from other continents or something. Heck, if Jashin actually exists and he lives in Hell, then demons should be introduced too *shrug*

Aliens , I mean I wish if they would add an arc in Boruto which revives Neji and making him a villain again , and making him revive the Otsutsuki clan and leading them to an Invasion against the Sage of Six Paths world (the earth)

It's a good design, still shouldn't have gone that far.

There never has been a ninja theme like the one you're thinking of. Even Kishimoto said way back in early Part 1 that it wasn't going to be like the media popularized stealthy view of ninja.
