It was clearly shown that Pain took damage from that BD. Multiple things could have happened. Pain could have moved away a little bit before the BD exploded. looking at the BD it was in the middle of being charged. When Pain dropped that rock on him you can see the BD is losing its form. BD is formed right in front of Naruto's mouth and the scan clearly shows BD being aligned with Naruto's mouth when the rock hits him.
As for the rasengan, we can't analyze Pain's body like normal. He tanked ST with zero damage with the impact of him hitting the ground reaching Hokage monuments height. Him getting killed by rasengan could be the result of using chakra to the point that he couldn't even stand up. It could be the type of damage that Rasengan does compared to BD. An example is like third raikage tanking frs but getting damaged with his nukite. Point is that rasengan's damage output is much more focused than BD
