Kotoamatsukami used on village leaders would easily turn the tides of the Civil War, if it came to that. Uchiha could've/would've controlled the tides of the Civil War, this is factual based on the Sharingan's portrayal alone. Shisui would be the key to that very success (Kotoamatsukami). Think, the controlling of Yagura was done by Obito for example. Obito had total control over Kirigakure at the time of the Third Mizukage's leadership. Kotoamatsuki upon the others would accomplish the same, enabling the Uchiha to expand through the manipulated, forming peace treaties from a mere facade. Kishimoto obviously didn't go much into it.

You really don't read the manga it seems. Kotoamatsukami is useless when there is an entire village of people who will inevitably realize you are under a genjutsu, and release you. Remember how it worked out for Mifune? There are dozens if not hundreds more Hyuuga to notice that genjutsu.

You also forget Shisui has 2 uses of Kotoamatsukami maximum, whereas there are 4 leaders. And Shisui didn't even want to fight Konoha. So there goes your unstoppable duo for the Uchiha.

Plus the fact that Obito wouldn't help the Uchiha slaughter the rest of Konoha as he helped Itachi, meaning Itachi's apparent contribution to the Massacre is severely lessened.

Lastly, Hiruzen alone is at an age where Orochimaru had admitted he would not only be able to combat and defeat the Edo Tensei Hashirama and Tobirama, but also defeat Orochimaru himself as well, add that to the rest of Konoha which already outnumber the Uchiha, Kakashi, Gai, Asuma, Ino-Shika-Cho, the entire Hyuuga clan, the rest of the Sarutobi clan, and the other dozens of clans to exist in Konoha, and the Uchiha will lose. Danzo and Hiruzen both knew they didn't need Itachi's help, it was just the only way they weren't going down with the ship.

So yes, 3T Itachi could've taken over Part I Konoha.

The second time Konoha got invaded, it was obliterated by Pain. (Also, keep in mind that prime Nagato is stronger than Pain because 1. he wouldn't have to translate his chakra to far away distance to control Pain and 2. he was in a weakened state than his prime when he invaded Konoha.)

But Itachi literally blitzed him in one shot.
