If Rock Lee surpassed Guy relatively, can he do serious harm to Naruto and Sasuke?

Not all of them. For instance, Sasuke has put all the biju under genjutsu without looking at each of them, with a single glance. Itachi also used genjutsu with just a finger, without any eye contact.

But Itachi was notoriously skilled in genjutsu outside of Sharingan too. So its unfair to make that comparison.

As for the Tailed Beast thing he actually had to make eye contact with them. And again we can't compare Bijuu to humans. Especially when Bijuu's are known to be easily sealed by the Rinne no Jutsu. There could be something special about that scenario

Lee should be more skilled in strictly base taijutsu than them but once Naruto goes RSM and Sasuke starts using paths, ninjutsu, and genjutsu Lee gets stomped.

Hypothetically if we knew he had surpassed Guy, that would make Lee the third strongest in the village. It'd be a good fight, about as interesting and well-matched as Guy VS Madara considering both sides are stronger than that battle.

As standing, Lee is the 4t/5th strongest so I don't think he's much competition for the big 2.

Please, clones? Even the 5K Kage Bunshin overload from the game wouldn't save him from 8 Gates. He'd have to bust out his best stuff right away because those clones are getting sucked into the mode's vortex as it distorts time and space. Madara, one of the fastest characters couldn't outspeed it.
