Naruto's power wasn't enough to beat Pain, even with the "intent to capture" handicap.

However, Naruto DID limit himself by entirely avoiding the use of Kyuubi chakra until Kurama had to bail him out. If Naruto had simply switched to using a controllable level of Kyuubi chakra after his initial Sage Mode wore off, he could have made short work of the exhausted God Realm (rather than having to go hand-to-hand in Base Mode for a while until he could re-enter Sage Mode via the Reverse-summoned Kagebunshin).

Naruto would have destroyed that fight (against the handicapped Pain) if he had made use of his full power at the time, which included Bijuu power.

If he were trying to kill, he would've killed Naruto here in a far more simple way than pulling out his soul. He only tried that because otherwise Naruto couldn't be revived. A simple chakra receiver to the head/chest would've done the job. Then its just B and Itachi versus Nagato. Maybe.

The CT seemed to grow so slowly compared to the Pein fight one, by the time Kyuubi naruto started to get pulled up it was already massive, He then charged an attack fired it, Then moments later he got sucked up and hit the CT, a few more rocked piled on top and mostly done.
With the Edo nagato one, They were able to chat, Charge attacks and throw them while being no where near CT and while it was still very small, also fortunate that nagato (kabuto) didn't do anything to stop their attacks, Other than standing there looking in awe.
