Yeah, they aren't conscious while in the form of the Juubi. They are only conscious while within Naruto but the parts within the Juubi aren't in their control anymore. It's similar to how dividing Kurama created a seperate Kyuubi. Otherwise, it'd be possible for Kaguya to do the exact same thing.
