You're not stealing the light in their eyes. The body reacts to the presence of the transplanted eye, transforming them into the Eternal Mangekyo. This transformation grants new light, the same way that Madara's eyes regained light when it transformed into a Rinnegan.

Naruto has far more chakra protection in 4 tails mode due to large amounts of chakra surrounding his body in the shape of the fox.

He never used intangibility as a JuubiJin though. The only thing he was shown capable of doing was using the TSB. He was focusing his energy on suppressing the Juubi from taking over his body which would explain why he couldn't use dojutsu.
