Tobi was using Nagato as puppet he was just a tool... and Nagato knew that Tobi was real leader not him they had complatly different plans.... u think Nagato was stupid enought to thought that Tobi(Uchiha Madara)would let him to use 9 tailed beasts and create ultimate weapon, complete his dream about peace and rule world as a God? If u want to be a god(strongest being) u cant be Tobi's puppet it is 2x2 :d it woundn't be hard for Nagato to realize that right?

I bet he would've at some point had he survived the pein arc. Both Tobi and Nagato were using each other to accomplish their own goals and as both had different ideas to bring peace to the ninja world they were certain to clash at some point but Nagato got swayed by Naruto's resolve and chose to leave everything to him and died in peace.

Well:

- Like people have said, Konan and Nagato were studying Tobi to know how they could defeat him if it became necessary.
- Like people have said, setting up six billion explosive tags takes a while.

My own thoughts:

- Attacking Tobi prematurely and failing would have been a bad move - could have broken up Akatsuki for example, and Nagato does need them for at least the first phase of his plan.

- Tobi was probably a useful political connect, given how he was running the show in places like Kirigakure before Yagura finally died. Note that Tobi was possibly responsible for recruiting other members of Akatsuki, just like Kisame and, technically, Itachi.

Nagato needed "Uchiha Madara", the masked guy with Kamui.
He didn't see Tobi as a comrade, but as a temporary ally. Konan didn't study Kamui for fun, they knew that this alliance would turn into a conflict at some point in the future. Nagato just had more important things to do first and wasn't in the best shape to battle Tobi.
