There's no proof that Jiraiya ever actually went on to conduct the experiment.

However, there is proof that Jiraiya WANTED to conduct the experiment. That is more than enough proof that he wouldn't use a seal that would destroy the flames, because then he wouldn't be able to conduct them.

Logically, that's exactly what happened. The flames do not go out for 7 days and 7 nights, and do not extinguish even after the target is completely consumed, so logically the flames were pushed off of Nagato's body and onto the ground somewhere that was never shown on screen again.

Nothing outside of advanced Fuinjutsu has even been shown to remove Amaterasu from existence.
