So my question is why didn't Itachi take his eyes and acquire EMS? Did he not know the EMS existed or what?

Because its not canon imo or Itachi had enough respect for his father to not defile his body any further after killing him unwillingly.

We saw Indra's Susano'o, and Itachi used Shisui's MS ability on himself.

In the ep he said he kept it hidden so no one would come after him for his eyes or force him to use its prowess for the clan.. He said Itachi was the only one who knows he awakened his MS

2. The closer the family the better the chances, so he would have a better chance with Sasuke.

Edit: And for your question. EMS was only shown to be obtainable by transplanting the MS of a sibling. Itachi getting EMS from his father is likely not possible.

Yeah i'd say the design is a bit comparable to EMS Madara's but at the same time. Obito had a real unique MS design so don't think too much of it.
They just wanted the leader of the Uchiha to have a cool MS like his son's Itachi and Sasuke.
