But PAIN had to recharge his shinra tensei for most of the fight, and when he finally did, there was only 2 pains left.

Yes, in fact both Naruto and Sasuke faced tougher opponents than each other. Naruto faced Nagato when he just learned SM while Sasuke faced Deidara with a 3T Sharingan and faced a perfect Jin along with the 5 Kages when he had practically no experience using MS.
