Kakuzu's combination can most certainly stop Kisame's suiton, especially the much larger one stopped by Naruto. Kakuzu's katon is moving faster and with more force than a stream coming from Kisame's mouth. Especially as he simply uses it downwards which makes the force behind it pitiful sadly.

Kakuzu's combination would evaporate any water that touches it, and seeing as its fueled by a wind jutsu that expands with a huge range I would even say that it could take most if not all of Kisame's lesses suitons.

The difference is literally in the power of each of the techniques. Futon: rasengan is far weaker than FRS due to the size of the technique, which speaks of the chakra volume Naruto puts in it.

Let's give the point to you, and say they have the same property. The main point I'm making is Kakuzu's technique was stopped by something far weaker than what Kisame can produce. And you can't prove that Naruto/Yamato combo is stronger than what Kisame can produce since Naruto used something far weaker than FRS.
