I just thought of a small theory about these three weapons. I was thinking, each is extremely powerful, able to do something absolutely. Yata Mirror can reflect "all" ninjutsu, Totsuka Blade can seal "all" entities, and Kusanagi can penetrate "anything". Abilities that powerful sound like they originally belonged to a powerful clan, maybe the Otsutsuki. So, I was thinking that maybe Yata, Totsuka and Kusanagi were the names of powerful members of the clan, each who had a special and absolute ability to seal, reflect or pierce. They seem like weapons that are passed down to a rare few shinobi of each generation, Itachi having gotten both Yata and Totsuka, and Orochimaru getting Kusanagi. Of course, my theory also goes on to say that there aren't only the three weapons. There are more than likely more of these omnipotent weapons with their unique name and absolute ability. But development of these things only go but so far. There could be another like the "Enerugi Orb" which energizes all or something. But development is lacking on the subject of spiritual weapons such as these.
One would say that Totsuka and Yata were created when Itachi's susanoo were first activated, but due to Orochimaru's prior knowledge about those two weapons before ever seeing Itachi's susanoo, I find that very unlikely.
To further support my theory, I wanted to state that "Indra's Arrow" is a spiritual weapon including the name of an "Otsutsuki", so that maybe it was a tradition to put the names of the people into the their corresponding weapons, Indra, Yata, Totsuka, and Kusanagi being the most powerful and signifcant ones, But as I said, there could be more weapons out there yet to be revealed, maybe even more powerful that Totsuka mighty blade or Yata's might shield.
Edit: Most likely Yata and Totsuka were twins, as they both appeared on a single person, and like left and right hands, they look alike. But as left and right are two opposites, so were Totsuka and Yata, which is why one pierced and one shielded. Maybe like Indra and Ashura.
