Madara by this time gave up his role to Obito so if anything Obito must have raped the Uzumaki Clan or it could have been Kisame who worked closely with Tobi at this time.

He nearly died but not after the moment Kurama was extracted from Naruto, Gaara took him and Sakura kept him alive until they went to Minato who after failing to give Naruto his Kurama they had to buy more time in order to get Obito to warp him into Kamui Land where Obito saved Naruto where he never died at all during this process lol.
