Let's list some plotholes, and try to make some sense out of this shit.
-Obito apparently took over the Hidden Mist my placing Yagura under genjutsu. The reason for this is never explained, nor what he did while Yagura was under his control. We don't even know when he pulled out of Kiri, nor how Yagura died.
-We've seen frequently that Obito's right arm is made of Zetsu parts, which is why he can detach it...yet when Minato slams a Rasengan into him, it's his LEFT arm that drips away like Zetsu goo.
-Kabuto's 'Old Blood' that he was about to unleash some time during the Chunin Exams, after his glasses got wrecked.
-Orochimaru's real reason for attacking the Hidden Leaf in part I. He and Kabuto have a conversation about it, where it's implied he's doing it for more than just revenge.
-Why they didn't just put Hinata on Team 7 instead of Sakura, so we get actual development of Naru/Hina, a legitimate reason as to Team 7 getting close (pretty sure Sasuke would be a tad more mellow if he didn't have a fan girl on his team, Naruto isn't hated by his teammates, Hinata actually becomes important.)
-Hidan's ****ing immortality. Hell, the entire ****ing Jashin cult.
-Why Sasuke pulled down his collar before he attacked Itachi (don't quite remember when this was, either at the hotel in Part I or during the Sasuke/Itachi fight in Shippuden)
-The importance of the Akatsuki Rings
-Obito mentions having met with Danzo at the Uchiha massacre (He says this during the Danzo fight). No mention of this meeting is ever made again.
Pretty sure that's most of it.
