Chakra is an energy source that is used to link Physical and Spiritual energy. Ki is more akin to physical energy rather than Chakra.

And goku in battle of z says chakra when in narutos outfit it's an obvious allusion to naruto.

Not really, they really make Hercule like his canon self in games, I mean like in every DBZ game I've played Hercule is the only character that can't fly, he does minimal damage, and when he hits characters don't even flinch, just like what would happen in the series... I believe that in the above scans it could be inferred that chakra was always dwelling within humans, and Hagoromo simply spread Ninshuu around the world (basically teaching people how to use the chakra to bond with each other), instead of him actually giving chakra to every single person and animal in the world.
There also the fact that it's been stated that the Shinju grows from the blood of humans. How does something that is basically a manifestation of chakra grow from something that contains absolutely no chakra? It doesn't, like plants grow via water and they contain water.
Kaguya was simply power hungry and decided to take the chakra from humans while under the delusion that she owns ALL chakra.
Then there is the fact that in olden times Kaguya used IT to enslave humans, and how is it possible to use genjutsu on something that has no chakra? You can't, it's impossible.

Early humans could've just had Spiritual energy and Physical energy and the Shinju drained and combined the two into Chakra...

Kishimoto stated he meant to make it Chi (Ki) but he forgot and when he realized, it was too late. However it is based on the same principle.

For general rule, base everything that is not exclusively magic to just be "energy" and you relieve yourself of converting different manga.
