Sasuke must've added his lightning nature otherwise IA wouldnt've been lightning based. So yeah, IA does use his chakra.

Which doesn't make sense because Sasuke had chakra problems only after he used that special Susanoo but by your logic he didn't use his own chakra at that occasion thus he shouldn't have had chakra problems thereafter.

You're missing the point. For Sasuke to shoot two of the IA he used on Naruto his chakra levels would need to be equal to that of which IA was composed of and that's all 8 Bijuu plus a half of Kurama (who by itself is equal to at least 5 Bijuu) and his reserves are no where near that level. So let's assume a fresh Sasuke shoots IA from his BPS. Now all his Bijuu chakra is gone plus a good portion of his own chakra so the second IA won't even be a factor because it has basically no power behind it so he only has one good shot if you ask me.
