Eh, depends on the location, as well distance. Kidomaru is the second fastest of the five, and easily the strongest (though I do feel Kimimaro is overall stronger) of the sound four. Kidomaru is just a bad match-up vs Kimimaro as range > melee.

Ofc if you make the location a dense forest, make it like 200m distance, give Kimimaro 0 intel and set many other conditions to make it easier for Kidomaru then yes, he has his chances.

Kimimaro is tiers above anyone in S4. Kidomaru isn't even close to his level.

Let's start from the beginning. I'm going to shit on Kidomaru from his base for all the way up to V2.

Base
Base Kidomaru got nothing much going on for him

1. -Kidomaru can go Spiderman mode, and swing with his webs.
2. -Can make net like webs
3. -Can harden his body
4. -Can make weapons out of his mouth

1. Spiderman mode really is just for mobility. He would use it to swing from trees to get away from Naruto
2. Web nets are countered via spamming shadow clones, as Naruto can make much more shadow clones than Kidomaru can make nets

This also serves as preventing Kidomaru from escaping, and hiding in trees. The webs can also be rendered ineffective with chakra roar, as it pushes the webs out of Naruto's way.
3. A rasengan would shit on his armor
4. Weapons are dodged. Kidomaru would waste his chakra trying to kill every single Naruto clone with his weapons. Th weapons would also be deflected by Naruto's chakra roar.

Kidomaru isn't anywhere fast enough to hit any version of Naruto above his base form with hardened weapons. Neji dodged that without a problem. Naruto is even faster.

Keep in mind that Naruto's clones are surrounding Kidomaru, preventing him from running away.

Kidomaru needs to enter V1 to summon his spider.
This spider is is countered by Shadow clones. Naruto's clones>>>>little ass spiders. Naruto will make the spider eat a rasengan for breakfast. It literally got zero speed feats, so it gets blitzed by Naruto. In case Naruto decided to not use shadow clones(highly unlikely) his KM0 would deflect the spiders with chakra roar, and proceeds to curb stomp the spider.


V2
Kidomaru can't stay in this form for too long

But being not out of Naruto's sight, he would lose his edge in battle. He would have to face Naruto in cqc, which is his downfall. Notice that I still haven't brought up the V1 cloak of Naruto. This is all base Naruto and KM0 Naruto. Once Kidomaru enters V2, Naruto enters V1. He'd outright blitz Kidomaru. One punch is more than enough to kill Kidomaru. V1 Rasengan is far out of his league.
Kidmaru's arrows get either deflected by V1 chakra roar, or outright side stepped. No version of Kidomaru can track or react to KM0 Naruto. Let alone KM1 Naruto.
