1. The Juubi is made of Senjutsu chakra, so everything it does and everyone it is in can use Senjutsu.
2. Hagoromo's natural chakra is 100% Senjutsu due to the fact that he was conceived of Kaguya who ate the Chakra fruit, and was later Kaguya's/The Juubi's Jinchuriki.
3. Senjutsu chakra is the energy of the world, and as the Shinjuu tree (and Juubi) was essentially the god of the world, both are composed of this energy.

So basically, they're all the same thing.

It's sketchy. The manga seems to contradict itself on when and where Kaguya and the Juubi were sealed.

"The Last" sort of rectifies this by showing that there are 2 moons, but it's still never explained.
